I got an answer from EncFSMP dev. Hi I assume the problem lies with PFM, the file system component of EncFSMP. Thanks for the tip. AxCrypt is a bit close to what I look, but it's too manual and troubling that makes it not worth the trouble. I'd need to encrypt each file separately... and when decrypting what it does (seems to do) is just decrypt the file, execute it and keep track of changes to encrypt back....

Yes, it's better to ask forum for specific apps.
Some like FireFox, Pidgin and Skype are easy to run multiple instances and even separated profiles, others may make measures to not let that happen. In that case, SB may help, or u may need to yell on its dev to stop using those measures.
