Can we have Sandboxie confgured to run Thunderbird (or is there a way to do it that I've missed)?

Can you run Sandboxie to protect the data on a USB?

Great program BTW

Hmm, I think it runs Thunderbird just fine, unless you're asking if Sandboxie can be configured, to configure Thunderbird?
In which case, thats already possible, right click a sandbox and go to Sandbox Settings and then go to the Applications -> Email reader section and there is an option there for Thunderbird.
Unless this isn't what you meant....

About protecting your USB stick, what do you mean?
Like can Sandboxie sandbox the contents of your usb stick?

Well then yeah, just go ahead and set your USB stick as a forcefolder in the Sandbox Settings. Although you need to have a registered Sandboxie for that feature to work...
