This has happened for years now, and I never paid much attention to it. Yet I noticed that many times the icon in the tray looks like it is empty, but when I check manually in Delete Contents there are for example over 140 folders in it that have not been deleted.

Red dots in the tray icon indicates that at least one process is currently running sandboxed, in any sandbox, and it has nothing to do with whether or not any sandbox contains files.
I currently have 23 sandboxes, so red dots means that at least one of my sandboxes is currently in use. Many of my sandboxes always contain files, because programs are installed in the sandbox. So the red dots would always be there for me, if they had anything to do with files being stored in a sandbox.
If auto delete fails, it fails silently - no error message is issued. Each time that Delete Contents runs for any sandbox, Sandboxie Control will try again to delete the contents of a sandbox that failed to delete.
If there's a file in a sandbox that is locked because some process is still accessing it, then Sandboxie Control cannot delete its contents.
On the other hand, if manual "Delete Contents" fails, an error message is issued to the user.
