"Run Sandboxed" vs "Opening in a Sandboxed Ex

I have a application that doesn't work when i try "Run Sandboxed", but running the same executable from a sandboxed Windows Explorer works.
My question is there is any difference between those two ways of running the application?

In general there shouldn't be a difference. If a specific program is showing such a difference then please let me know which program it is and I will look into it.
