So after trying out Sandboxie for a month I bought the 3-pack, and the registration allows me to use multiple sandboxes.
I know I can have multiple sandboxes running, and I know I can change where the sandbox is stored, but can I have different sandboxes stored at different drives? For example, have DefaultBox on drive c:\, and "Otherbox" on drive d:\? Last time I tried it it seems to move both sandboxes, unless I did it wrong.
Also, as I understand it (correct me if I am wrong please), but if you have two identical files -- one inside the sandbox and one outside of the sandbox, the programs within the sandbox will give the priority to the files within the sandbox and ignore the one on the outside? Like say I have a .DLL file in the windows directory, and a program inside the sandbox installs another .DLL file that has the same name but is a different version of that same file: if I run the sandboxed program, will it use the file inside the sandbox, or the one outside of the sandbox?

Sandbox has priority for Files and Registry, etc - it is like what you thought.
There are two means to change storage location per Sandbox:
(1) Sandboxie.ini file
Sandboxie Control -- Alt C E --
&Configure - &Edit Configuration
Sandboxie Control - Sand&box - Set Container Folder
corresponds to [GlobalSettings] within Sandboxie.ini
[GlobalSettings]
FileRootPath=C:\Sandbox\%USER%\%SANDBOX%
(2) SbieIni program
"C:\Program Files\Sandboxie\SbieIni.exe" set NewOrExistingSandboxName FileRootPath Z:\Sandbox\^%SANDBOX^%
"C:\Program Files\Sandboxie\SbieIni.exe" set NewOrExistingSandboxName Enabled y
The second and last cmd can effectively create a new Sandbox.
Using the caret ^ prevents premature expanding of %variable%.
This line may or may not be required to prime ForceProcess ForceFolder etc settings: SbieIni probably reloads for us.
"C:\Program Files\Sandboxie\Start.exe" /reload
Changes reflected in Sandboxie Control when you issue: [required if editing Sandboxie.ini outside SbieCtrl detection]
