When sandboxie writes to a sandbox on an NTFS drive every file created get's a metadata entry in the Master File Table (MFT). Would it be possible to:
(a) store all the sandbox in one file registered in the MFT which just changes in size as the sandbox grows.
OR
(b) add a layer that renames the file that is written to the disk with a look up table to select the right file when ever a system component requests it inside the sandbox.
It is nice to have my cache write to the sandbox BUT I don't like that we cant stop the operating system from storing a record of every file accessed, written and moved by sandboxie in my sandbox.

Rename sandbox operating files to avoid MFT entries on NTFS.
Sandboxie doesn't write into the sandbox. It redirects sandboxed programs to write to c:\sandbox\whatever\file rather than to c:\whatever\file.
Therefore it is outside the scope of Sandboxie to do what you're asking.
Consider instead to put your sandboxes on a logical volume that is physically contained within a single NTFS file. For example, a TrueCrypt volume.
